I think is because they would need a lot of extra screentime to establish the alien-creature-invasion subplot, so instead of making the film longer, they just went with Doc Manhattan as the cause of the disaster at the end.

I found the ending in the film to be a lot more beneficial than that of the 'alien invasion' found in the novel.

The novel ending felt much to random, even for Alan Moore, and it went kind of unjustified as there was no real purpose for Dr. Manhattan following the events that took place.

Thanks I appreciate your replies - I have since heard that film makers can make multiple endings and then polls an audience to find the most popular (more sales).
Personally i found the comic book ending more approppraite as it pulled in the references to script writers working on a island on an insane design - a design that cracks the comedian through its implications.
It also allowed Dr Manhatten to maintain his godlike indifference even after revelation and unto the end.
Ultimately i enjoyed both formats and have just brought dvd but i wonder if there is a copy somewhere with the alien ending?

I think the new ending ties the characters better, but the novels ending was set up with all these little hints throughout.
